if the changes made are in compliance with govt rules, whether panchayat / municipality/ corporation it will not be a problem, if building construction is not done in any phase you can submit New elevation and get approval from concerned authority if major part of the construction is already done ,check whether any violations in floor plan,and distance from boundaries if not finish the construction and apply for Completion certificate,the rest the concerned authority will regularise the permit and if no law violation is found you will be asked to remit taxes whichever applicable
